The game begins with a cold open; the first level begins as soon as the game is turned on with a random character (depending on the direction the player pressed the controller). After one stage, the level ends allowing players to switch out characters. The title screen and credits roll only after completing the first level. Each character has a "mutant power attack" which can be used in fighting.
X Men 2 Clone Wars is a story of mutant superheroes. Aliens from space planning to seize the land. They are sent to the planet a certain creature called Phalanx. Its mission is to abducting mutants of which will then make a clone. It is these clones and will participate in the capture of the planet. Now a team of X-Men must once again join forces to fight evil. All in the game six characters, Beast, Wolverine, Night crawler, Psylocke and Cyclops. The main villain of the previous part Magneto, in the passing game will unite with the main characters. Just in front of you there will be six more levels, Siberia, Plant Guards, Fortress Magneto, the Amazon jungle, possession Brainchild's and laboratory clones. All locations are divided into separate sub-levels the home of a wide variety of enemies.

After completing the first stage, the title screen and credits roll and the player is given the option to switch characters. Each character has a mutant power attack, which can be used in combat. Unlike the preceding game, there is no energy bar that limits the amount of mutant power attacks a player can use. Some of the mutant attacks can be charged to a greater effect by holding down the power button. The attacks increase in power when the character has nine or ten bars of health and can perform different functions if the character is in the air. In addition to these powers, each character has various lesser skills, manoeuvres and quirks which make game play a different experience with each. These powers can be used to reach hidden health pickups or as a shortcut. Players begin the game with eight lives that are shared by all characters, with no way to gain more. The game is based on the current story arc from the comics at the time of release.
